Skulls are campaign mission modifiers that give or take away points for the carnage report screen after a mission. In short, if the Skull makes the mission harder, it'll give you more points, but if it makes it easier you will earn less.
Unlike other Halo games, skulls in Halo Wars 2 are not found, but rather unlocked by completing certain objectives, be they secret or not. The following are all the skulls and their respective objectives that can be completed in specific missions.
To unlock the GBP skull, you need to capture every power node in the story mission A New Enemy.
Description: Killed Grunts explode into a shower of confetti, bringing you joy to the battlefield - if you're not a Grunt, that is.
To unlock this skull, you need to destroy the main Banished base in the mission Ascension. It is located on the far side of the map from your base.
Description: Marine grenades and Grunt mines splatter the environment with colour (as well as deadly shrapnel). Time to paint the town!
To unlock the Wuv Woo skull, you need to complete the mission The Foundry with the Scarab intact. Use healing powers and units to make this easier.
Description: Scarab and Locust beam weapons shoot rainbows made of pure love. Maybe Atriox isn't such a bad guy after all!
To unlock this skull, you need to destroy the secret Banished base in the mission Ascension. It is located on an island to the east of your main base.
Description: All player units train 50% faster. Final score decreases.
To unlock this skull, you need to rescue every captured UNSC unit and finish the mission One Three Zero with them alive.
Description: Supplies from supply buildings arrive 25% faster. Final score decreases.
To unlock this skull, you need to destroy the two minibases in the central chamber in the mission The Cartographer.
Description: All player powers recharge in half the time. Final score decreases. -50% of final score.
You can unlock this skull by freeing all the UNSC prisoners in the mission Lights Out.
Description: All player units slowly lose health from the moment they're build. Final score increases.
To unlock this skull, you need to complete the mission From the Deep without Alice-130 being downed. -20% of final score.
Description: Spartan special ability slams create an even more powerful explosion upon landing. Final score decreases.
To unlock this skull, you need to complete the mission Hold the Line with all barricades intact.
Description: All player units have 50% fewer hit points. Final score increases.
To unlock this skull, you need to complete the mission Hold the Line with the cannon's health above 50%.
Description: Grunts and Marines explode on death, inflicting damage on enemy units. -20% of final score.
To unlock this skull, you need to kill all three Brute Warlords in the mission Under the Dark.
Description: Hero units unleash a nuclear explosion on death. Final score decreases. -10% of final score.
To unlock this skull, you need to complete the mission The Foundry with the Scarab's health above 25%. Use healing powers and units to make this easier.
Description: All player units have 50% more hit points. Final score decreases. -50% of final score.
To unlock this skull, you need to rescue Bravo Base before it is destroyed by the Banished in the mission The Halo.
Description: Any time a Firebase is destroyed, the player who owned it gets a tank and infantry unit. Final score decreases.
To unlock this skull, you need to keep the shields of the Control Room above 75% in the mission Last Stand.
Description: No checkpoints or saves on any difficulty. Campaign only. Final score increases. +40% of final score.

Description: Player core infantry units start cloaked. Final score decreases. -30% of final score.
